There was a bug in 1.6.0 plugin version, but in 1.6.2 it was fixed. Have you updated the plugin to the latest version? If you have the latest version and the problem still there, please provide a temporary admin login to your site and I'll take a look (don't forget to make reply private).
Ineeded i got notified of the 1.62 version and the update solved the problem.
Since we're there i'd like to ask you a question: Is there a good way to change these settings using a color picker, or even by adding custom CSS lines? The color picker in the settings is quite of a nightmare since i need an exact color...
These custom colors used in dynamically generated big css file with all Youplay styles (generates from SCSS sources). I don't have all the selectors, that uses these colors. But I understand what are you talking about and in the next theme update will be visible text input with current selected color with the possibility to change it. Update will be available really soon (I hope that in next week we will finish it).
Since the last update of the nK Helper, the theme ignore the custom color set of the website, if i set custom it will always use the "dark" settings.

I can say it's all solved. By the way, for the moment, i managed to edit the color picker default colors with this plugin: https://wordpress.org/plugins/custom-swatches-for-iris-color-picker/
